It depends what you want each character to be and who you're planning on bringing to the final leg of the game when the two sides reunite.

As I recall, the three general-purpose "strong endgame fusion attacks" are Final Heaven, Midareyuki, and Phantom Rush. The latter two are for the dark warriors; the former is for the light warriors. I assume you're talking about the light warriors right now because you said Dragoon, which is light warrior only, so you might want to have your favorite light-side character start putting JP into Monk, because it takes Monk 20 to get Final Heaven.

Some really good fusion abilities to work toward are:

    Both Sides:
Deep Freeze (Black Mage 12, Summoner 9) Requires Shiva; strong ice attack
Gale Crescent (Monk 1, Summoner 1) Easy multi-target attack
Thunder Slash (Warrior 1, Black Mage 1) Easy and effective

    Light Side Only:
Boost Jump (Warrior 7, Dragoon 1) Cheap, powerful attack
Final Heaven (Monk 20, Seer) Light side's strongest physical attack
Full Cure (White Mage, Dragoon 20) You'll almost never need it, but it's potent
Hastega (White Mage, Bard 17) Needs no explanation
Mega Raise (Seer 20, Summoner) See Full Cure
Shock (Bard 20, Paladin 17) Also powerful, though I believe Final Heaven is better

    Dark Side Only:
Midareyuki (Ranger 20, Ninja 18) Very strong attack
Misty Charge (Warrior 7, Ranger 14) I don't remember how this worked, but I think it's good
Phantom Rush (Monk 17, Dancer 20) Strongest Dark side attack

Without going through a class guide it's hard to tell what's best for who.its been some time since I played it. But light side I do remember maxing dragoon and white mage, and dark side I remember maxing black mage. If it's your first play through I wouldn't worry about trying to be optimal. There are too many spoilers to fully explain everything and why to do certain things so :p

General rule of thumb. If you aren't too sure about how to spend JP. Use classes you think are useful and get them up to JP 10. That opens up a 3rd ability slot for better customization.
